I don't know if this is already posted but have a put two different years worth of wheat crops in my automated chests that go to my kegs, and I never get beer but the wheat is gone from the chests. I'm not sure if this is happening with any other of my crops but this is the most obvious one to me.

My auto chests ate my gold ore that was processing
I went to check on it and it only spit out 2 gold bars and I know I put 100+ ore

I also had an issue of my machines not all running when they are in the sheds, like i have 10 white truffles but it won't put it into the oil machines, same thing for most of the other machines as well, i just ended up destroying all my sheds and putting everything outside, super annoying with the aging barrels taking so long

Me too, I had to pick up and put down the auto chests which released some goods and it started to get back to filling/process only for it to stop again

I've had this problem with processing trash to scrap outside the shed. Auto chest stops working and suddenly all the trash has disappeared.

downloaded a screen capture program lol! got a video of the machines not filling from the chest when i get rice/wheat/barley again i'll try and get the something for them disappearching, but it seems to happen overnight and even outside the shed it is happening too

yeah, i'm wondering if it's caused by processing multiple different crops at once?
strawberry, melon, coffees in kegs with auto-processing chests (in sheds for me) = lost a lot of melon (400+) and strawberries (999+). no juice, items gone.
only processing hot peppers in mason jars and nothing else with auto-processing chests (in sheds) = haven't lost anything it seems

i did a test
put in a lot of strawberries, all except 1 machine were full of strawberries and still are (3 in each keg, and one keg was processing coffee)
after this, i also put in the chest - 38 bronze melon, 72 normal strawberries, 15 normal melon, 27 coffee beans
this was late at night. slept immediately after. came back the next day 6-7am - it was all still there, and was processing the strawberries still. had 16 strawberry juice in the chest too.
i then exited to title screen after this
loaded game up - 16 juice but now the chest is missing the 38 bronze melon.
there were no melons in the kegs at this point, its all still strawberry and coffee. and prior to exiting to title screen, the 38 bronze melon were still showing in the chest.
i'm wondering if exiting the game or going to title screen is causing the issue too?
(a lot of us exit to title screen to fix the bug of machines getting 'stuck' and not producing)

I have encountered a similar thing, but in the cellar. A few hundred pineapples disappeared. I didn't notice right away, but when I went back into the cellar to check on things, there were wines in the slots the pineapples had been, and no juices/wines corresponding with the vanishing pineapples. I checked all of my chests to see if I had misplaced them, but they're just gone.
I had noticed the kegs weren't auto filling from the chest, so I manually filled them and went on my merry way, hoping it would sort itself out. Machines getting stuck seems to be something in common with things disappearing.

i was able to recover both missing strawberry juice and cactus by going back 10 days worth of progress, even on the day i noticed the first item (strawberry juice) to be missing, it stayed missing on the previous day. i tried to recreate the title screen bug that samantha brought up, but my crops were pretty much set in stone on what days they wanted to appear/disappear. i recorded a pretty lengthy (4m) video to showcase a few of the days i thought were significant.
