I had a chest exactly where my character is standing. I upgraded my Barn to level 2 and now the chest is gone. Where is it? It did not spawn in the barn.. I had a lot of resources there so if it is gone forever I will be very sad.

You put the chest in the same footprint as the building, so when you upgraded the building, it deleted the chest.
Do not put chests inside buildings, or in the same footprint outside. You will lose them. That chest is gone. Keep chests away from buildings.

Can confirm, happened to me too :/ imho the game should either block putting chests near the buildings or warn you during the upgrade process that nearby chests might collide with the building's (new) footprint and get destroyed if you don't move them before the upgrade

The upgrade uses the same footprint as the level 1 building. I wish it did block it off, but I think it can't because you can place stuff like the heater and auto machines inside.
Whenever newbies ask for newbie tips I always tell them DO NOT PUT YOUR CHESTS IN BARNS OR COOPS, OR OUTSIDE IN THE SAME FOOTPRINT
