I have been doing my best to farm the gems for the precious gem altar at the lake temple and had gotten both a red beryl and a black opal just yesterday but today all progress has been lost to that part of the altar
The gems are also not in my possession as I had handed them in

This happened to me as well, I completed both uncommon and rare as well as deposited a diamond into super rare las night then I logged in this morning to double check when it said my serpentine hadn't been offered and everything but the rare is gone. I'm on steam

I also had this issue. I donated a ruby and a diamond and now they're both gone 😦
I had also donated Azurite which is gone as well.
It seems to reset when you go to the next day, which sucks cause you can't get them back.

Same, I didn't have enough super rare gems, so I fed it a diamond and it showed 1/3, but later going back, it went back to 0/3 😦

this is the same for me too, i lost about 4 gems that i deposited including 1 super rare

Same here lost all 3 rare gems i had offered... They are not easy to farm either so this sucks.

Same problem here, I had the middle one complete (can't remember with which gems) and a black opal for the right one. These two are now again at 0/3 and I lost the gems. The uncommon gems, however, are tracked correctly.

It is a known bug that is currently wrecking havoc in many save files that if you don't finish the bundle entirely, the gems would be lost. My suggestion is to find all the required gems before putting it into the bundle to prevent future lost.
