This just happened to me as well! I bought 2, the first one (farming) gave me the point but the fishing one I drank right after did not.
I'm probably going to quit without saving, but if it helps, I'm on PC (Steam), updated to the latest version, and I may have been clicking my left mouse button too fast when drinking the fishing elixir, which might have caused the bug.
