So I don’t know if this was reported but on PC when you upgrade a Barn that has a chest in with a Pail and Shears it for some reason multiplies them. And you can’t sell the tools or bin them so now I am stuck with like 6 of each 💀

Luckily haven’t lost anything, but never saw anything about not putting chests in Barns/Coops (don’t see why there would be a problem with doing so)

This is a known issue. Like nvrl8 said, never put chests inside barns or coops, and don't place them on the outside touching the buildings. You're lucky you got the duplication glitch, usually you just lose everything.
