I've not fully completed enchanting yet but this is what i've learned so far. Its better to keep doing re-roll then to upgrade (up until level 4 as you need to upgrade for level 5). If you didn't know if you get a duplicate of the enchantment you want it adds to it, and just delete any enchantment you don't want.
When you do upgrade from level 4 to 5 (I have not figured out how to do this yet) you have to use gems/fossils/artifacts worth level 100. When you complete one of the temple offerings, it gives you a slime of replication that allows you to double any gems/fossils/artifacts you put in it. The one worth 100 and has the smallest amount of time to duplicate is the mammoth skull.
So answer your question, the upgrades stay when you upgrade tools, and different gems do not give different enchantments.

Is re-roll still the best way to level up enchantments when you have the ones you want on a tool? Do you just exit without picking one to replace and lose all the items you used?
In my experience yes, I find it cheaper to keep re-rolling enchantments til I get a duplicate of the one I already have which then upgrades it rather than upgrade it manually.
All you need to do is just discard any enchantment you do not want. Any that can upgrade an existing enchantment will do automatically.
You will always lose the items you put into enchanting, even if it’s not an enchantment you wanted.
Update: Not entirely sure if it’s still the case, but I’m 80% sure from what I’ve found that you cannot get tied 5 enchantments yet, as it’s a feature planning to get added.
