For some reason all of my tools multiplied. I now have three hoes, three pick-axes, two scythes, two watering cans, two axes, and two gold-encrusted hammers in my tool chest. Just another bug?

yeah theres a bug where sometimes your tools will duplicated when enchant it. were you enchanting them before?
as for the duplicated tools, theres nothing special to do with it xD. better put the extra tools on a chest

yes, a few were enchanted, but I hadn't enchanted my hoes yet.

yep, the tools that duplicated is... random, example encahnting axe youd get hoe duplicate instead xD
this is a known bug. it has been fixed iirc, for 1.0 version later
seems like the bug triggered again after you completing rare altars. so dont do enchantment after completing rare altars
