Did restarting the game not fix this?

If you can navigate to the files in
"C:\Users(youruser)\AppData\LocalLow\Keepsake Games\Jump Space, and send us the latest files from when you started playing and the save data was missing.

Would also help if you could send us your save data file which can be downloaded from here:
https://store.steampowered.com/account/remotestorageapp/?appid=1757300
and if you have Cloud Save disabled you can find the save data file here instead:
C:\Program Files (x86)\Steam\userdata<your user ID>\1757300\remote\persistent_user_data.bin
