I think you should add some sort of drone you can unlock for you ships. there would be different drones in different amounts, some could be fighters, some scavengers that get you materia, and maybe an external repair drone. for the current only ship maybe you could have one heavy fighter in the hole in the center of the ship. they would normall work automatically, but maybe you can manually fly then from the scanners or a new console in the ship, also maybe you could grappel to the drones

This idea would be a far more reasonable implementation of an idea of mine to add something like a Snub fighter.
