I'm trying to get a stepper motor set up in Mobiflight. In the stepper config window I would like to assign a zero stop switch. However, this switch is physically connected to a multiplexer so I can't choose a pin. How can I solve this (apart from connecting it to a regular pin) ?

You have to connect the switch directly to an Arduino pin. No mux. The reason is the zero seek function is done by the firmware automatically. MF Connector simply assumes a stepper is always at zero when starting.
