I have a home built 2DoF sim which uses an Arduino to control the motors. Everytime I start up Mobiflight (which I have for serveral other controls) , mobiflight stops running and ask me to flash the firmware on the arduino I am using for motion. In addition, if I need to restart my motion sim (disconnect the arduino and reconnect), mobiflight stops running. Is there a way to ignore a com port?

Yes, the "ignore com ports" feature in "Mobiflight Modules" tab of Settings, on the very bottom of the dialog.
