I run through the tuning and it removes the PID settings from the "standard" entries and puts them at the end of the printer.cfg.
I run the configurator to change the nozzle size and it puts back the PID settings the tuning removed!
AND it removes any custom entries I had!!!

Just tell configurator not to update printer.cfg; that’s implicitly how you retain customizations.

This behavior of the configurator (want to overwrite printer.cfg) is an issue that hopefully would be fixed in some later version. However, the issue is not trivial to solve, and I have no idea when this might change. Until that time, @wanton sleet ‘s advice should be used. In my setup i have a minimal printer.cfg, and I do all my changes in a different file that I include. That way at least the diff is relatively simple to check in the UI.
