I have double checked this with a second fan but my hotend fan doesn't turn on. This seemed to have happened after I switch to 2.1

Assuming it is on your EBB42 did you select Input voltage PWM and then the correct version of your EBB42 in the configurator?

I know I selected the right ebb42 1.2. I checked my ratos and it says I chose the two pin on the toolboard.

please, check again if you have selected Input Voltage PWM on the conigurator. And at the end, check if there are any pending changes on RatOS.cfg. If so, apply them before going back to mainsaill
