The heads of the m5x40 screws are not entering the printed part for me like shown in the picture for the build guide. I saw this comment about removing the printed motor mount attached to the aluminum motor plate. If I remove the printed part would that mess anything up?

That part is there to keep the bolts that the bearings go on in place during assembly. If you remove them you might have more trouble assembling the motor mounts. But otherwise it is fine, you will just have more bolt sticking up through the nuts
