A buddy an i started a craftoria sever and when we loaded in we were both given quest books but when we opened them there were no quests

Sounds like a bad install; at the very least your server is missing it's quest files.
I would treat the entire server install as suspect and verify it has the files it needs; maybe re-install it.

I am having this same issue using Akliz (who ive used for hosting multiple times with no issues) and it appears that in the server files for 1.5.0 there is no FTBQuests folder

If Akliz provided the server files, you should let them know they've made a mistake.
If you uploaded the files your self, perhaps try again.
Just need to run the startserver.bat (or .sh) script inside a fresh copy of the server files and it should download everything, includng the quest files. Just tested again on my system to confirm.

Provided by whom? Perhaps they didn't understand how to prepare a server version xD
It's really this simple:
- Download server zip
- Unzip that.
- Run the "startserver" script. (and say TRUE to the standard EULA question
- Now you have a working server install, can upload this.

Im not sure what method they use in generating the server files as i dont have much insight in it

I mean, the "ftbquests" folder is just one of many inside the "config" folder... makes me concerened what else they omitted.

i just moved the quests up manually i was only bug reporting it because i didnt want you guys to get a bunch of weird bugs
