In Photoshop, you might want to work on artboards in the first place. Each of the strips of your design could be a separate artboard. Then you could use the slice tool to cut the strip to equal parts, just like if you were setting up an Instagram carousel. Export with export for web and place images in InDesign

I got a template as the assignment has special requirements for sizing but my main issue is getting it into the template from the way I have it currently

But the advice @hasty quest is still valid, you need to set up the Photoshop file with the exact same dimensions than the final file in InDesign will be (including resolution) and work with artboards

I would at the very least, cut it into the panels you need to, and separate each panel into its own layer, and then export the layers as spearate files

I don’t fully understand art boards as once I highlight one bit the rest disappears and I need the rest to do the rest of the art boards

Then maybe it's easier to cut your file into chunks?

create a flattened version of your file, and start to cut it into layers (select, then CTRL+SHIFT+J)

it will cut the selection into its own layer... Go back to the main layer, select another area and then cut again... Do this for all your areas

But the result will not be good if you don't have the same size and resolution in your photoshop document than in your InDesign project

Once in in design, you can just link the images to your files so the document in itself will be super light

Well, it's time to learn!
To flatten the best bet is to save as to create a duplicate a new document (obviously when the design is complete)

when you "save as" (file>save as) you have the possibility to untick layers

see how it's ticked now, you can untick it, it will flatten the image

Now you will be working from this duplicate (obviously name it something different than the previous one)

And then you can work from the duplicate, and you will keep your guide

Now on this new document you will have to select and cut like I explained above
I told you about the keyboard shortcuts but you can also do it via the menu
