Why would you have them in the exact same spot at all?
There isn't really a good solution to your problem except perhaps assigning priority to one of the materials
for example when building doorways
But there shouldn't ever be a case where you need this to happen

or windows i have to have a space in wall for a window

In Blender
so i take 3 cubes and try to allign them
and sometimes this happens when building floors
Get the Probuilder package then if you prefer to use Unity builtin
Don't poly model buildings. Learn structural modelling through a 3d program like blender, maya or cinema.

There just isn't a case where this should happen
Yeah proper asset reaction is a bit more complex than "stacking some cubes", you're definitely better off watching a bunch of videos on single object modelling and manipulation
I have already pdf lined up about it
This is 1 cube thats been extruded and bevelled all to shit, as you can see, the detail of each entrance and window is there, without having more than 1 object
