I believe this warning is tied to your hardware capabilities. Im guessing you also updated to the latest netcode for entities? if so read this changelog, I myself couldnt find this toggle button anywhere. I guess my advice for now is downgrading to the recomended version for this package.
I'm having the same problem with empty scene. I built empty dedicated server, left it running and once a while it throws this warning. (when nothing else is running on my high-end computer). So I can see it like 30 times an hour. I think you can ignore it.
