When I joined the closed alpha I uploaded my progress via cloud to jump right into the action. I saw that the reality reboot would be happening soon so I uploaded everything I'd done on the alpha and moved the save to my normal cells game. Everything looks good except the logits I had + earned from events are missing.

Loading from alpha or beta to the normal game breaks your game. So your game is now broken. Not only logits but also the side simulators (Dino game and beyond) and many other tings. If you want to play the normal game, load a savegame from the normal game that has never seen alpha or beta.
Alpha testing is over. Beta testing is as good as over as well. If you want to try to transfer your alpha progress to the beta then you can try that at your own risk. But it probably creates problems as well because the alpha had things that are not in the beta.
Safest is to not use alpha saves and load from the main game to either the main game or the beta. (What now is the beta will very soon be the main game)

I can't find any saves from before alpha or beta am I cooked? I don't really mind starting from scratch I'm just thinking about all the infinity passes I might have wasted should I start over

You tagged it as Android. Alpha was a separate app. Did you let the alpha app overwrite your 'normal' cells cloud save? Any local saves on the normal cells app?

When I ended up progressing more on the alpha (mainly beyond and explore )I uploaded that to the cloud and loaded it in my normal cells app. It didn't mess up my logits so I assumed I was in the clear and continued progressing on the alpha. Looking back that probably wasn't the smartest idea because now both the cloud and local saves are most likely messed up.

I guess you can continue a bit and see if it is too badly messed up? Maybe if it wasn't too long ago email support and see if they have an old-but-recentish version of your save file.
Iirc the Devs said in the patch notes that don't put alpha into beta/normal and there'd be no support though.

I'll try using the oldest save in the cloud since that one seems the least bugged out but yeah I should have paid attention more 💀
