Cartilaginous Skeleton Missing After Legacy Protocol

I loaded a non-alpha save file, and after I activated Legacy Protocol, the "Cartilaginous Skeleton" upgrade (and thus, any branching upgrades, such as Replaceable Teeth and more importantly Manta Ray) has become unavailable. The sharks stay unlocked though.

This could potentially be fixed if Cartilaginous Skeleton was unlockable without unlocking a shark, or if the Legacy Protocol reset your unlocked sharks.
