What kind of controls did you exactly want to rebind?
Most of the controls can be rebound.
Also Alt works fine for me, I use it as my auto-cover hotkey.
'Stop' usually stops everything in its tracks, but if auto-cover is enabled, the unit will seek cover if it's available nearby.
'Hold position' is a "smart order." I don't think anyone competent uses this particular one in multiplayer.

LoS should be able to be bound to Alt, I think. Weird it didn't work.
But the keyboard camera controls are fixed afaik, so that's valid criticism.
Still not sure what you're referring to under STOP. Maybe the "anti bunch up" mechanic which cannot be disabled afaik. It's what units do if they're too close together, they attempt to put at least some spacing in between each other. It can be detrimental and present side armour to create bad situations.
I'm guessing you mean "smart orders" above the regular orders. I think they could be hidden, I think, not sure. They never really bothered me to the point I wanted them to disappear.
Switching apps to use mouse scroll? I'm sorry, I think I'm too much of a regular consumer to understand this as someone who just plugs their mouse in and downloads the required drivers/programs.
But rebinding the camera controls is something I have wanted to do as well, because it interferes, when I want Ctrl+W/A/S/D to be something else.
