Actually count Nagato procs for a fresh set of matches, and it's within statistical error
It's mostly just confirmation bias, you remember when your Nagato never proc/their Nagato always proc since that's when you need to reset the fight
Meanwhile, when your Nagato procs/theirs never procs, it's merely an "expected win", you just win slightly harder

I counted, what was it, 50 proc chances each once, and well
At first my Nagato proc'd a lot more lol
But it was within statistical error, and eventually it mostly evened out
