This does not take into account unlocking Blitzle and Zebstrika for the area, bringing it down to 37.5% (3/8 rather than 3/6). Is this intentional or just a slight oversight?

Not a bug.
Such command can not be accurate as unlock methods may vary and make the actual result different depending on player's progress...

Wonder if it'd be worth/feasible to create something in game that determines the best places to get a specific type or combination of gems based on progression
