Clone their character before inserting it into the scene

I'm just speculating here due to my limited experience, but if you animate something with a dummy, and replace that dummy but all the joints have the same name, whatever you attach to the scene should animate the same, the issue is how you'd "attach" it to the scene.

For cloning the character, I'd probably set the scripts' Archivable property to false so when you clone the character, they won't also be cloned and possibly mess something up
