Puff said that all endings are Canon. So that means each ending is a universe of its own. Since there's 16 endings, there's 16 universes. When CCC got a chaos reading, they would restart the entire timeline by sending the box to a universe where Henry got arrested and sent to a prison. That way, that universe will not be harmed because its an alternate universe.
