Obviously, if you choose the Convict Allies rank, she'll be an ally to Henry and help each other out.

I've been thinking about the Ghost Inmate option; Ellie is unhappy after Henry left her in the holding cell after boosting him up. Once Grigori notices that Henry is gone, he and Dmitri would probably interrogate her, asking questions about how Henry escaped. She might get her face shot off, but if she somehow escapes and finds Henry, I assume she wouldn't be happy to see him… not at all.

Presumed Dead: Ellie might flee her cell in the chaos after Grigori gets attacked. She might get her face shot off again, or she may escape, and if she finds Henry, they may recognize each other and potentially become allies.
TB/IRO: Ellie will probably be in her own cell, with little hope of escape.

The Airship and the Leaders both get taken out of the equation in GSPI and PBF, but the alliance with the government changes in both, one he is an ally and in the other he ends up in a neutral/criminal position

RBF deals with the Leaders, but not with the airship; Henry ends up allied with the government

RPE deals with neither the Leaders or the Ship, and Henry allies with the Toppats instead

GI he escapes silently and is completely on his own

In PD Henry escapes Undetected and is well, presumed Dead

IRO, CA and TB he escapes after making chaos, but in one he's with the government, the other he's with Ellie and in the last he dies and Toppat is leader again

i'm not sure exactly why but i believe it had something to do with the games being too old and they had to be updated but because of how old they were puff wasn't able to update them
