If I may give a suggestion, I did this part of the country by car , and first of all, it was amazing and much more enjoyable than on the bus or a train, second, shirakawa is very pretty but it’s full of tourists, I highly recommend you go visit the other one of the three old villages in the area which is called Ainokura , they have the same style of old building, but there is much much less tourism and the views are much more spectacular, I slept in Ainokura one night, so I did the village and surroundings quite well,

The style of houses is gassho- zukuri and you can find them in shirakawa, suganuma and Ainokura

Just a heads up, for many attractions 10 am or later will mean peak crowds (sometimes earlier). So y'all are basically trading off avoiding crowded transit for crowded sightseeing.
