New brakes, and rotors. Installed, noticeable wobble. Got out dial
Indicator to diag if it was wheel bearing/hub/knuckle which are also all new. I’m leaning toward just bad rotors. Which would suck, but easiest fix.

No definitely not. That level of wear was too much for me to be comfortable with. I THINK it’s gotta be the rotors.
I don’t have calipers to measure the width at a bunch of different points, or measure the hat width either.
Do you have a brake lathe or a local place that resurfaces rotors
They’re brand new. I’d rather report it to the supplier and get a new set tbh. It’ll be a delay, but it’s not the end of the world.

It may be the wheel bearing. When a wheel bearing is bad ( or not properly installed ) it can cause the whole wheel to wobble slightly from side to side ( including the brake rotors ) .
A bad bearing doesn't always make a noise.
It could also be a bent hub flange, but that's quite rare.

The runout on the bare hub is minimal though
Yes, but you can never know what could cause an improper seating of the bearing.
Why would the runout of the hub and bearing itself change
There is always the possibility that some dirt or something got behind the bearing during instal that no one noticed.
It's unlikely but a posibility nontheless.
Since he said that the rotors and wheel bearing are new there can't be many other things that can cause that amount of wobble.
Then why would the runout measure fine without the rotor installed
Well, uhh, that's a good point 
Yeah, you are probably right, the likelihood of the bearing being improperly installed is small.
