Right now to turn off autopilot you need to input a manual control

Not true, there is a dedicated button to turn off autopilot - it's G by default. If you're targeting something first press will take the target off, then second will turn off autopilot.

You can also use X (by default) to do a full stop if you don't have a target selected. If you have a target selected X will match it's velocity and bearing.
