What if Lich choose himself as target for all effects for KHEPRI protection? So when KHEPRI appears to protect Virgo, Lich re-target it to himself.
Glitch Time says:
1/round, when any character successfully attacks, effects, or takes an action against another character within SENSORS, you may interrupt it before it resolves, with the following effects…
Dr. Virga’s innate traits cannot be retargeted, since they do not affect another character. Dr. Virga thus will gain immunity to effects and damage as normal.
KHEPRI’s ability could be interpreted as “affecting” the other character, but also be separate from Dr. Virga’s own trait (they’re redundant with each other). So if that is the case, there’s an argument that Glitch Time could shift KHEPRI’s effect to the Lich, and probably teleport Virga as per the FAQ entry on Chronostutter (unless you view Virga’s trait that confers immunity to all effects as more “specific” than Glitch Time)
If the GM agrees with that case, then yeah the Lich would gain immunity to all damage and effects (including beneficial ones), but only while Khepri is protecting them (which would be when they’re overlaying the token). So they would need to stay in the same space as Khepri to benefit imo, otherwise the effect ends
Even if you’re generous with it and have it last until Khepri dies, it still won’t necessarily ensure the objective is completed in time
Plus the GM could also adhoc something appropriate for melding with the consciousness of an NHP Gestalt (which I absolutely would do)
This is all assuming the GM doesn’t just say “no” of course, which they might on grounds of “this is my boss monster, play it as intended”
Off top of my head, I’d say “yes you can do this, but each round your pilot will take 3 damage that can’t be reduced, and if your pilot dies they become an NPC under the control of the GM, acting under the Cascade table rules every round”
Lets the player have their fun but a time limit on it
Or like “lose 1d6 skill trigger ranks each turn, when you run out you permanently lose your sense of self” and then follow the “Become and NPC and cascade” stuff above
If you’re charitable you could let the Lich revert it afterwards

And what about piercing his immunity to involuntary movement? Following the ideas that you describe it is look like allow player to move him, but don't change how traits are working?
It would let them move Virga 3 spaces and that’s it
