it's even weirder when you connect one side to the outer one and then try to connect the second but it only shows the inner one (each side of the city gate has an outer and an inner connector)

It's very hard to stop too because, for whatever reason, every time you load up the game it snaps right back into place? Same for doors tbh there's a general issue of unsnapped fences & doors snapping after reloading

That particular gate in general I think is the problem. Other gates I don't have that problem with, but that one.. nothing interacts with it well.
