Right now storage capacity for scripts is a fix 50 per scriptory.

Instead of that it could be changed to give monastery rooms storage capacities that add up when being build as scriptory similar to how dorm or kitchen rooms add capacity to inhabitants, jobs or food storage respectively.

That actually is not true for refectory (food storage), unless they changed recently and I didn't see yet. So please do the same also there 🙂

A general consent could be that "complex buildings" --> buildings and sub buildings that can be arranged manually do not have fix capacities for workers, inhabitants and stored goods

Why not just store them in warehouses, like everything else? Maybe allow trade?

I mean, they show up on the inventory and trade [?] menus, you just can't access them (like spears). (Which, btw, would be nice to trade as well!)
