Steps to reproduce
Reach the 40k limit in the skills
Attempt to buy something for more money then you have
It will display the warning
Click through the warning and buy the upgrade
This give you negative money allowing you to buy everything in the skills for free.
Resetting the game clears your negative money but keeps the purchased skills.
This is very easily reproduced. I am guessing its due to the new warning bypassing whatever money check is done.
