You can switch between Nintendo Network and Pretendo Network at will through Nimbus
Sometimes you may encounter an error trying to access Pretendo Network after switching, which can be fixed by switching back to Nintendo Network, opening the eShop, waiting for it to load or show an error of it's own, switching back to Pretendo Network and trying again. I have also heard of people fixing this by just restarting their 3DSes, but I'm not sure on how reliable that is
Nimbus is not a permanent modification to the 3DS, as the devs understand that people do still have games purchased on their NNIDs, so they made it easy to switch back in case they want to redownload an already purchased title
