Okay so I I already made a Pretendo account and I have Nimbus downloaded but I'm wondering how do I save my data from NNID to the PNID and if I really even have to? Also this might be a stupid question but am I able to switch back and forth between the two (NNID & PNID)?

use a program called savemii to transfer saves from your nnid to pnid :p
and yes you can switch back and forth

ah i apologize! I didnt notice the 3ds part
i think it doesnt matter on 3ds
i dont think saves are tied to an account, rather the system
and you will not be able to switch between nnid and pnid easily
