I wonder if it is because of one berry that got reworked
like, it counts as if I collected the previous berry, plus the current one

Yes, that is the issue. Loenn attributed a new ID to the berry when I reworked the room, so the old one is still in your save if had collected it before.
The only workaround for now is to edit your save file, or wait for me to fix it automatically for all saves in the next version of the helper.
If you want to edit your save file, search for a berry with the key : D-13:5176, and remove it. Adjust the total strawberries as well, and it should be fixed.
