#[STEAM DECK] Best way to have persistent packages from pacman without causing issues with updates?

This is a STEAM DECK since it wasnt clear enough last time.

The STEAM DECK (if my knowledge is correct) distributes OS updates in such a way that packages installed with pacman instead of discover will not work correctly after an update, if they still exist at all.
What i want to know is how can i have my packages, and update too?

specific ones arent the issue as its an issue with anything installed via pacman, but some particular ones are prismlauncher, specific versions of java (as a dependency), gale mod manager, vintagestory, etc. some are available as flatpak, but many arent and some of the flatpak ones are critically broken

appimages arent available for everything
