I knew where there were some rabbit burrows so I travelled quite close and ran over, but could not find them! So I travelled further to another spot and found some but they escaped me. Setting up a tent quite close and changing time I did not see any rabbits so I fast travelled to another area. When I fast travelled back to my tent by the rabbit burrows the burrows were no longer there? I restarted game and burrows were back. Tried this again and this time the burrows did not disappear.

I thought they disappeared if you shot all, but I never fired a single shot.

That's the way they are designed. They were never intended to be persistent and active on the exact same spot all the time. They were sometimes located elsewhere, depending on the time of day, etc.
