If you tried to replace an animal already on a plaque or stand, the new one will be invisible until you restart the game.
There is a work around if you don't want to do that. First replace the original trophy with something else, then replace that one (which will be invisible!) with the one you want; it should show up. If worse comes to worst, just restart the game and go back to the lodge; your trophy should be there.
I had similar problems, but all my trophies are, in fact, safe and sound.

Did you lose them after trying to put them on a mount that already had something on it? If so, go look to see if they are still gone. If, however, they were there before and only now have disappeared, it is some other issue that you probably need to put a ticket in for.

The night before the update I shot my 3rd fallow g1 and after update it's gone not even in my list of trophies

EW really just needs to fix the trophy lodges overall. They somehow managed to completely screw them up in this update. This bug, plus the fact that certain weapons and trophies aren't showing their information in the investigate mode, makes me want to not even bother with the trophy lodges until they're fixed.
