Every time I try to use my drilling rifle I can only use the rifle ammo even though I bought the right shotgun ammo and had it equipped to the gun

Have you switched barrels to shotgun then equipped the ammo in the weapon wheel or inventory?

You'll also need to manually "reload" the shotgun ammo the 1st time you get the weapon out for that play session, even if the gun is loaded and you haven't shot anything.
