You can try mat_levelflush 0, I'm not sure if it would have any effect

How are you even preloading a skybox in the first place?
The skybox textures you're modding are not bsp-embedded or models, are they?
I don't know if it does
You couldn't preload textures and have them stick across maps even before that
In fact in most cases you couldn't preload textures
I'm still not sure how you're preloading skyboxes, I tried it myself and it didn't even work for one map

I think even before the fix for map-embedded models you would have experienced the exact same behavior with skybox textures as you are now
