I just need advice on the best way to do shelfs
That's an exceptionally vague question and impossible to answer without knowing your experience, tools you own, etc.
I've thought of dowels etc but they might not support the weight.

Some combination of rabbets and dados likely is though
The materials that you choose will change the joinery
The server rack is going to be heavy so maybe a shallow dovetail?
That doesn't make any sense to me personally
True. I've had endless nights just thinking of how I'd hide all the cables
I'd be more worried about getting rid of the heat
The only exit for the air is the back and top. I was thinking of a duct system so it funnels the heat to the floor or somewhere so it warms the room in the winter
That definitely increases the complexity of your build substantially if you do want something like that
Would be worth it tho.
The chamber you create that leads to the ducting is probably going to need its own way to move that air, would be very surprised if the fans in your servers would be able to move that added volume of air.
It's only 2 PCs at the start. It's only that large for leeway
