The only thing I can think of (this is from experience, I work for an ISP), is the route that is being taken under normal routing from your ISP to those servers are hitting a point that is failing, flapping, or having issues. When you go through a VPN, it will take a different path and everything will work fine. Other thing that could be happening is the ISP you are with are starting to block specific ports that these services are running. I hope the latter isn't the case. My ISP don't block any ports except for the known ports for exploits.
If it is a routing issue, see if you can get the IP address of the end connection and get some traceroutes and if your ISP is cool, you could call them and get the traceroutes saying there might be a routing issue and they could try and route it out differently. These issues will normally resolve themselves, if it is a routing issues, you won't be the only one having issues.
What's the IP address it's failing at? Wondering if I can replicate it from where I am at.
