In the lost city patrol zone pull out ur ghost and look for orange flags

and walk around, they're not instantly highlighted I think

You mean The Lost City, where Ghost is, OP.

The flags are by where you spawn from the fast travel point, 2 will be right in front of you, 2 to the left at the top of the steps and 2 to the right at the top of the steps. The flag will have a little popup when you get close to it, it will show a small icon (bottom right I think) if there is something to unlock by completing it. You're supposed to have to complete all 6 missions per character.
