If a clan is in the middle of a raid when the season ends, will that raid count for Season 2 or season 3? Thanks

Any ongoing master tier raids will be terminated at the end of the season. You'll get the rewards for them, but they won't count towards the leaderboard.

What if the first round hasn't started yet?

As long as you've used your key, it should automatically close your raid and send out rewards
