- Just don't sweat it until it comes to the point in time they actually start background checking.
I would start by discussing all these points with them. Especially if they're hiring you as a manager - having two sides with conflicting desires and bringing them together to something that satisfies both is core managerial work.
Policies are written for the general case and often need to be adjusted for specific situations

Ah, as we were just mentioning in #tech-chat recently, "senior" often/usually means mid-level or even junior. It's weird they want that many references then.
Classified work's implications, they likely haven't thought it through.
Provide them one person and one phone number. Explain the circumstances and the size of company.
I worked at an office handling top secret work and my former colleagues outright refused to give me a reference, supposedly it was against company policy. If you can't get a reference, you can't get a reference, and it's ridiculous to dig back 5 years ago. Tell the recruiter the situation.
