Exactly what you set up will depend on where the Shelly is wired in and just what it's sensors look like. I can't remember if it splits out an in/out energy sensor natively.
If it doesn't, then yes, the best then is to make 2 template sensors based on the power meter. One does max([states(sensor.shelly_power) | float(0),0])to give you the net positive power, and the other does -min([states(sensor.shelly_power) | float(0),0]) to give you the net negative power. Then integrate each to get energy
Regarding the phases, again, it depends on what the Shelly offers, but either a total in, or adding the 3 phases separately will work
