I am running HA as a vm in Proxmox (for... reasons) and it works great. My skyconnect connects to all my zigbee devices successfully passing the usb device from the host to the vm. I am trying to test out Matter over thread as I really want that to be my go-forward plan when I move later this year - so it is configured in a similar manner to the skyconnect. For Matter over Thread devices I have a ZBT-2, a thread bulb and a thread Motion sensor. I have them all setup and working with a single automation outside my office so i can keep an eye on it. On 4 occasions now - the ZBT2 has been dropped as a Thread Border router from my OTBR config. it just shows it as no border router found. It seems to work for about a week or 2 before it fails. Nothing short of re-moving and re-adding the ZBT2 from HA gets it working again. I have tried many things, and I do believe I have mDNS traffic passing into the vm - (but I am a "Windows guy" the linux configs are a little alien to me - so no guarantees that I got everything right). My belief is that since devices pair fine, and everything works for a week+. the networking should be configured right.
Any suggestions on how to troubleshoot this further? At this point I can't even tell if this is a software or hardware problem. Is there any log that can tell my why the ZBT2 loses it's status as a Border Router?

In the OTBR app settings, you can currently enable the "beta" option to use a newer OTBR version. You can give feedback in #otbr-beta.
There's also a new Thread/RCP firmware for ZBT-2, so check what verson you're running there.
If you still have issues with the OTBR beta, please check the logs of the OTBR app (addon).

I got the firmware last night - but have not yet re-installed the zbt-2 into the OTBR. I will do that in conjunction with the OTBR-beta and see how things go. Thank you.

When you mention that the ZBT-2 has been dropped from your OTBR config, do you mean the OTBR AddOn/app's "Configuration" tab has removed the ZBT-2 in its config as the serial port device it is to use?

@ebon pecan I have added it back in now with the recommendation of TheJulianJES, so I can't go back and check. But what I saw at the time was the ZBT-2 appeared to be working and still recognized in HA - but communication to all of my Thread devices stopped. The only thing I found to be obviously wrong was in the "Thread" Integration - under configure, the Preferred network simply listed - No Border routers found. Since this had happened a few times before, I am certain that I had checked and it said The preferred network was Home assistant Open Thread Border Router prior to the loss of communication.
Sorry if this is too vague - Honestly I did not know exactly what to look at as I am still trying to figure out how the flow works for Matter over Thread connectivity.
