Hey, unfortunately some of our matter lightbulbs got reset and now they are no longer connected to our HA (our thread router). Now the big question is can is sorta tell HA to reconnect with them while keeping all the existing automations I made for the lights and presets, or will I have to add them as new devices again?

If the bulbs got reset, then you'll have to add them as new devices. Whether or not your automations will continue to work depends on how you set up the automations.
If you used actions which target rooms or entities, then once you re-add the bulb you can add it back to the same room or rename it to the same name, and the automations will keep working
if you used actions which target devices, you'll have to update them to point to the new device (while you're at it, switch them to use entities instead so you don't have to do it again)
