Hi, I’m currently developing an ESP32-based Matter temperature sensor that could potentially have more than 16 channels and I want to confirm whether my understanding is correct that Home Assistant will use the UserLabel/FixedLabel clusters when naming the endpoints.

That won't work. It is only supported for a few devices on a whitelist.
